For music theory in general I found the Berklee books referred to in the stefanobrondi link above very useful. The Mark Levine ones too.
As far as guitar is concerned, the books from Gambale are certainly among the good ones. The links can be found in the search section of this great site.

the book series that i was taught with was dolcy holland musicanship theory books. they cover pritty much everything u need to know about music theory,writing, notation,scales, transposing.. and Aust.Music.Education.Board accredited. if u wont to take your theory to that level....

try out "The Advancing Guitarist by Mick Goodrick". i've heard a lot of positive inputs about this book.
